Within six months of his appointment, Om Prakash Mishra faced several allegations against him, including land transfer, teacher and staff salary hike regulations.
West Bengal Governor CV Anand Bose has ordered an inquiry against him.Sanchari Roy Mukhopadhyay, the present Vice-Chancellor of North Bengal University, will investigate.

Opposition leader of the state Subhendu Adhikari said "If an investigation is to be done against Om Prakash Mishra, let it be done by an independent agency.
